Well it's only for non-system critical stuff; it would at least let you see if it's something auto-starting that is causing it.

Yes. I'm 100% positive. Disabling all startup removed stupid programs that start when you start your computer. You dont need anything to run when you start your computer. The only thing that should run is your AV, which if your AV is any good, it will block the change. If your AVI sucks. I suggest getting a new one.

The first thing I do when I'm troubleshooting a virus issue for a friend / family member / client is disabling everything in msconfig's startup. Removing these startup programs is actually considered something wise to do every 2-3 months just to boost startup performance. There is no point to load every program you have ever installed EVERY time you boot your computer, unless you don't know how to run a program when you need it?

Like iArgue said, your AV will never be compromised by doing this, and if it is... you need to get a new one.

If this doesn't work, then I suggest looking into the application "HijackThis" or "iExplorer.exe" and run those in Safe Mode (With Networking) to remove ANY programs (Malware) that you didn't install yourself.
